'Tis a fine question fluffy, and I feel equipped to answer.
In this instance, an alternative comedian is one that does a lot of shows outside of the traditional comedy club/two drink minimum realm and has a more DIY spirit in that he/she creates and participates in comedian-run comedy showcases in lesser known venues, etc. In New York in particular, there is a fantastically vibrant "downtown" comedy scene that populates various bars and small theater spaces. These "alternative" comedians are very supportive of each other, working on projects together, participating in each others' shows. Plus, they often do much more than straight stand-up. Short films, monologues, improv, sketches...one might see any or all of these at an "alternative" comedy show. And from a fan perspective, the word alternative also means two things: less than $10 ticket price and reasonable drink prices with no minimum.
Our poster boy here, Aziz Ansari currently hosts a comedy show at UCB, participates in various other shows on a weekly basis, and has a one-man show called "Aziz Punched a Wall." So, at the moment, he kind of typifies the NY alernative comedian. And he's fuckin' funny!

Alternative comics are also in L.A. (at places like M Bar) They are the ones who don't tell jokes; they just get on stage and talk about how one day they saw someone from "Backstreet Boys" order a large mocha, and isn't that crazy. Kathy Griffin, this means you.
I actually had a whole paragraph of how great an "alternative" comic Patton Oswalt is, sorta like for every 100 crappy alt bands from '94 there was someone like Radiohead. But that got muddled, but yeah Patton Oswalt is a champ. And strangely enough, friends with Kathy Griffin (or so I gather).

ha! at least Patton Oswalt plays M Bar a lot.
Kathy Griffin is not an alternative comic. She's an alternative to humor, much like watching someone saw off your own limb.
